We can go afk and even set a message others will see in chat if they send us a tell ( /afk "Thanks for calling, leave a message after the beep." ) But there is no way to let others who only try to chat with us through regular chat channels know that we are afk.

What about simply (hah, I hate that word when programming) changing the online icon in friends lists and guild lists to show a differenent color, like orange instead of blue, when a player goes offline?

Well there is already the difference between
online, offline and ring/other server

this could get extremely messy...which channels would you do it in? how would it know they were talking to you? would you have to use the whole chars name?

I guess the only plausible way this could be done is to have a status icon next to your chat text...which would obviously go once the chat moved on and the text disappeared.

Ehm.. I think he means the little icon next to the name in friends and guild list. I guess you could have the afk status show when you do a /who in a channel.
